The Sky Crawlers è ambientato in una linea temporale alternativa in cui il mondo ha apparentemente ottenuto la pace: le guerre sono state appaltate a due società private che le usa per intrattenere la gente alla televisione. A combattere queste guerre saranno i "Kildren", ossia esseri umani che, a seguito di un esperimento, sono destinati a rimanere eternamente bambini, a non crescere, a non invecchiare, e a non morire mai, a meno che non vengano uccisi in battaglia o che non si suicidino. Uno di questi Kildren è Yuuichi Kannami, un pilota di aerei da combattimento da poco trasferito nell'Area 262; più tempo trascorrerà nella sua nuova base, più misteri verranno alla luce.
